Gate Routes

The Route panel is at the top right corner of the map, right under the search field.

Options to add/remove waypoints are available from the solar system context menu.

The first thing to do is to set the starting system.

After you have set a starting point, you can expand the route panel to see the list of solar systems.

Then you can add waypoints.
There are two options when you add a waypoint. You can either select the shortest route, or the shortest safe route (this one will avoid any system with a security level of 0.4 or lower).

When you add a waypoint, two things happen. The route is drawn on the map in a cyan color, and the route panel is updated.

You can then add other waypoints. You can switch between the shortest and safe options between each waypoint if you like.

The route window gives you lots of information.
The background color of the first column (number of jumps) is the color of the region (if you set the map to color the solar systems by region, then these colors match the colors on the map). This makes it easy to see where your route switches from one region to another.
The last column gives you the security level of each waypoint.
Waypoints are highlighted in cyan color.

You can access the solar system context menu by right clicking on a line in the route panel.
Double clicking a row selects the corresponding solar system on the map.

When you try to set a waypoint that cannot be reached, you get a short message on the screen saying so and that waypoint is ignored.

Once you are done with the route search, you can clear all waypoints to get rid of the cyan line on the map.
